Cem anos atrás, o Japão perdeu boa parte de sua área, submersas devido ao movimento de placas tectônicas. Para preservar o resto de seu território, cidades costeiras foram surgindo uma após a outra. Elas acabaram por se tornar cidades marinhas e, com a expansão das rotas marítimas, surgiu uma grande demanda por pessoal para proteger os mares. Esta é a história de duas amigas de infância, Misaki Akeno e China Moeka, que se matriculam num colégio marítimo em Yokosuka, junto com outras garotas que também sonham em se tornar Sereias Azuis!
